It has been made pretty clear in the series that the East Coast/Commonwealth chapters of the Brotherhood of Steel are much stronger and have control over the smaller chapters based in the Mojave Desert. This segregation of power is gravely looked down upon by Elder Cleric Quintus, Maximus’s superior, who wants to bring together all the chapters of the Brotherhood under one banner with him as its leader.

Now, why would the other chapters want to be led by Quintus? The answer to that is pretty simple: Quintus managed to gain possession of Cold Fusion, providing them with a massive and almost limitless power source. He used this technology to lure other chapters into siding with him and wage war against the Commonwealth.

However, things take an unplanned turn when Maximus kills Xander, an envoy from the Commonwealth, which triggers the war Quintus has been planning. However, the tables have turned considerably because Maximus managed to escape with the Cold Fusion tech by the end of Fallout Season 2 Episode 4, leaving Quintus with no leverage whatsoever.
